I don't know what the problem might be, but as a start, have you tried
copying /usr/src/linux/.config (or .config from the old kernel source
directory) to the source directory of the new kernel, and then "make
oldconfig"? By doing this, you start with the same options that your machine
came with, so things like the keyboard and mouse should be properly
configured.
Using make oldconfig will use all of the old settings, asking questions only
where new options have been added to the kernel.
One other thing: make xconfig had trouble the last time I tried it (2.1.108)-
it got a number of things wrong (like the Alpha system type, which it never
asked me). I've heard of similar problems with make menuconfig. So although
they are easier, it might not always be wise to use these front ends.
(Though I just tried make xconfig with 2.1.119 and it seemed to work OK.)
