Last time when the question came up on l-k I asked the author of SiSoft
Sandra [*] how does Sandra detect the clock. The answer was what I
expected: he knows no method to measure it but some chipsets provide the
PCI clock information. The interface is chipset specific and he had
obtained it under NDA for some of the chipsets. So some chipsets have
the information available.

[*] Sandra is a Windows program that measures all kinds of performance
and frequencies. www.sisoftware.co.uk IIRC.
