Replacement of motherboard bios by Linux BIOS ???

Hi Kernelistics! ;-)

I have a question:
What parts of or what changes to the bios of a motherboard
will survive after the boot of Linux.

Or in other words:
Some boards like the ABIT IT5H support a
totally software driven configuration.
Even clocks, multipliers and CPU-type are set via a
menu which are normally set by jumpers --
I know, that LINUX is mighty, but moving jumpers
is beyond its scope, I think ... ;-)

But what will happen to such a board, if LINUX
installs its own bios?

Will all that data become invalid and
vanish forever?

Or am I totally wrong???
