Using the runtime flags is more flexible, and is necessary if you want to use the
same kernel/modules with mixed w95/wnt/etc servers. But with respect to the w95
bugfixes, specifying the kernel config and setting the runtime flag have exactly the
same effect. (In fact, the config option is implemented by setting the runtime flag.)

I don't have a w95 system to test with and so must rely on others to test and report
problems. Also, it's possible that w95 behavior may have changed if there have been
service packs, etc.
To help debug smbfs problems, you might try enabling the debugging flags and
recompiling the modules, then run a short test to illustrate the problem. The "too
many files" problem is probably a bogus error return from some SMB message.
If you're using the runtime mount flags you could also see whether changing them has
any effect.
